In this new model, I noticed the default seat height is such that the eye position is same level as the top edge of the HUD display frame, which resulted in the nose boreisght symbol (the circle pipper with a centre dot) not being visible, unless I lower my eye level. As a result, during takeoff, the horizon line is not visible. I understand the pipper can be lowered by adjusting it, but does that affect anything? Saw on youtube, most seems to be able to see the pipper when sitting on runway.

You can press RCTRL + NUMPAD 2 to lower your view, then RALT + NUMPAD 0 to save it if you don't like the default. That way, it'll be at that position in every mission. Note that if you're using trackIR it will also include the directtion information from that, so turn it off first. In VR it doesn't matter.

I'd assume the default is pretty close to how most pilots would set up since they spend most of their time looking at the ground.

Seat position is correct as is (as of 476TTP 3-3.A10 p.9 "2.6.1 Before Engine Start). For takeoff, reference the ADI and not the HUD (p.12 "2.7.1 Takeoff" also see the note about TVV in this section). The HUD also is not certified for instrument flight, hence always reference your gauges instead as a primary source during flight (p.18 "2.8.1.1 Performance Instruments").

About changing the viewport as it is recommended again and again and again on the forums: the current viewport is correct as is. Every pilot puts his head into that position during startup by adjusting the seat height. The HUD is calibrated to work correctly from that head position. Also reference points will not work correctly anymore with a modified head position. See p.148, 153-154 for those reference points and especially the dive angle ones which are apparently not shown yet in the 3-3, hence the excellent video of Supanova.

Once you dig into why the HUD and viewport are how they are, you get used to it because everything makes sense. Have fun!
