That sounds like a bug? It didn't do so in the old A-10C and I don't see why it should do so now? Flying the old A-10C I often switched between Mark mode and Mission mode, so I can either work with Mark Points or Waypoints, depending on the situation. To switch between these modes I have to move the switch through the Flight Plan setting temporarily. Pressing it deletes the mark point displayed on the WAYPT page.
